Answers:    I believe that over time, they will go away by themselves as the air is forced subsidise into the ground by the pressure of the water weight. The lone other way I could think of is to attempt to pipe lower than the liner to the bubbles and see if doing so will allow the weight of the water to drive the upper air out and allow the liner to settle. Sounds to me like the layer of sand that should be put down previously laying the liner was any uneven or totally missing.
