Building Inspection Departments are different adjectives across the county. If you are in Chicago, you better dot your i's and cross your t's.
If you are within a smaller rural city, sometimes the building inspection dept is quite small, and profoundly more flexible.
Inspectors aren't stupid - they know that you are in a tight spot. They also expect you to be really nice to them - so you can go and get off as unproblematic as possible. Honesty- most of the time is appreciated.
Visit his/her office and make clear to them that you are totally guilty by ignorance of the codes. I can't tell you what to right to be heard - but be truthful even if it hurts. Don't relay the blame to anyone else.

Answers:    They WILL red tag the duty, which means adjectives work must stop. At the least you will hold to pay for the grant, plus any fines they levy. Fines could be up to double the permit price. Depending on how far along your house is, the inspector would be in his rights to make you start tear down what you've done so he can inspect the construction.
