Answers:    Yes, put a gauzily troweled coat of mortar underneath the hardi-backer (or whatever sponsor board you use). This will ensure that the board is sufficiently bonded to the wood subfloor.
Then screw down the backer-board, fiberglass tape your joint, and you are ready to install your tile.
Backer board is usually installed beside masonry screws commonly referred to as "Blues" You could use construction glue also. Mortar is for behind the tiles.
