We primed and painted a new construction room earlier ending week, but there were some sunken spots and the walls were scuffed by installation of hearth rug, so we put a second coat of paint on this morning, about 4 hours ago. Now, the paint is darker somewhere there is spackle underneath the paint/primer. Is this normal while the paint is drying, or is something awry? The primer and first coat of paint dried evenly and looked great. It is raining outside in a minute and about 70 degrees, so perchance that affects the paint drying as well?

Answers: The weather conditions you mentioned can unambiguously affect the drying time of paint; give it at least another morning to see if the dark areas go away.
In adjectives my years of painting I've never seen anything similar to this; now if you'd only done "spot" repairs instead of a second coat, I'd read aloud that was the problem but from your description of the work done I haven't a clue. Sorry.
How long did you let the drywall mud dry until that time painting? If it's on thick, it can purloin a couple days to fully dry. Until then, paint applied over it will take longer to dry than the paint on unclothed drywall.
Paint does look different (sometimes lighter, sometimes darker) when it's still wet than when it's dry. Give it a day or two to fully cure and dry (maybe longer if it's humid). If it still looks funky, hit it next to another coat of paint.
