Answers:    You can do either bearing. I would prefer to remove the toilet and lay floor up to the floor drain. Then reset the toilet on a new wax ring and apply plumbers putty around the stub to seal it.

If you cut the tile to fit around the toilet, sometime you may need to buy a clean toilet and the tile may not match.
